Session 9b — pre-seed fixes

Goal
Three small fixes before launch step L1, so the tree the public repository is seeded from does not carry them: build-log pages without an empty "Paige's review notes" heading, a README line for running the tests in a clone without the private term list, and "Built" in the thesis's first bullet.
What shipped
- Empty review notes (
lib/content/build-log.ts,tests/unit/build-story.test.ts): the loader leaves the## Paige's review notesheading out of a log's page when no text follows it before the next#or##heading or the end of the log; a###heading counts as text. Headings are read as CommonMark reads ATX headings (indent, closing#s, a tab after the#s, the template's line with its note), and a line inside a code fence is never one. The files keep the heading, as the template asks. Nineteen of the twenty log pages, this one included, lost an empty heading; Session 1's notes still render. A unit test covers an empty section, a section at the end of the log, a section with text, one that opens with a###heading, the other spellings and a quoted copy inside a fence; it checks that every log file still has the heading and that no log page keeps an empty one. - README: a clone without the private term list fails
npm teston the publication gate's presence check; the README now says to setPUBLICATION_TERMS_OPTIONAL=1, with the PowerShell line and the POSIX one. - Thesis bullet 1 (
content/projects/interpretable-medical-imaging-thesis.mdx): "Built a machine learning framework in PyTorch …" in place of "Designed …". The project's bullets print only on the resume; no page renders them. - Specs: IMPLEMENTATION_PLAN gains the run order with S9b, a Session 9b section, launch steps that follow Session 9b's merge and a row in §7, and the template notes that an empty review-notes heading is left off the page; SESSION_PROMPTS gains the run order and an S9b entry; AGENTS.md, DESIGN §6 and the README say the same.
- Screenshots:
tests/e2e/screenshots.spec.tsgains a Session 9b set, the end of two log pages cropped around one heading each, instead of full-page captures of every route. - The resume record pinned to the commit that changes what the resume prints, and the pre-launch history snapshot refreshed as the PR's last commit.
Decisions and why
- The session (Paige, 2026-10-07): one PR in
paigewebsitebefore L1, with the launch steps' "nothing is committed after the merge" moved from Session 9 to this session. L10 runs only after L9, and L9 waits on the GitHub Support request at L8, so a fix left for L10 would be public for that whole time. - Hide the empty heading, keep it in the files (Paige, 2026-10-07, the agent's recommendation): deleting the heading from every log but Session 1's would go against the template and AGENTS.md ("leave the heading"), and arguably remove text from published logs; filling those sections is Paige's work and stays open to her. The check is narrow, one heading by name, so no other section of a log can disappear from its page.
- "Built" (Paige, 2026-10-07): bullet 2 credits the evaluation design to Zhou et al., and "Designed a machine learning framework" directly above it read as claiming that design.
- Session 9's other new wording unchanged (Paige, 2026-10-07): the GMLE CyberLive clause stays, and the rest of the wording Session 9 merged stands as it is.

Constraints, human decisions and implementation direction
Paige asked for a careful review of the repository's state and the next steps after Session 9's merge, then whether the README line, the review-notes sections and Session 9's unsettled wording questions should be settled before L1. She approved the agent's recommendation: one PR before L1 with the README line, the empty headings hidden on the page, a build log, the plan amendment and a snapshot refresh, and "Built" in the thesis's first bullet. The CyberLive clause and Session 9's other new wording were confirmed as they are. After a code review of the PR, Paige asked for every fix it recommended.
Generated work and rejected suggestions
All code, tests, spec amendments and this log were generated by the agent. Rejected in the recommendation: deleting the heading from the log files; leaving the fixes to L10.
Verification (command, result, PR/commit)
- Status before the session:
mainequal toorigin/mainat the Session 9 merge, CI green on it, the term list older than the secret's last update;npm test194 passed and 2 skipped (the two checks that run only in the public repository). - A fresh worktree with neither git-ignored folder:
npm testwith the variable set, 191 passed and 6 skipped; the publication gate without it, 1 failed (the presence check). npm test: 195 passed, 2 skipped.npm run lint, npm run typecheck, npm run buildclean;npm run budget: 9.8 KB of site-owned client JS on/, within 15 KB.- Built pages: only
/how-this-was-built/s1-scaffoldhas the review-notes heading. - The resume: two pages without
NEXT_PUBLIC_SITE_URLand with it; its text prints "Built a machine learning framework in PyTorch". - After a rebuild that includes this log:
npm run e2e:a11y165 passed (three more than before it, for this log's page);npm run e2e:features99 passed and 1 skipped (the opt-in test that loads the live StimMap3D app). SESSION=9b npm run e2e:screenshots: the four crops below, read: Session 9's page ends on "Screenshots", Session 1's shows its notes.- After the code-review fixes:
npm test195 passed and 2 skipped (the new cases are assertions in the existing test, which fails against the first filter);npm run lint, npm run typecheck, npm run buildclean;npm run budget9.8 KB;npm run e2e:a11y165 passed;npm run e2e:features99 passed and 1 skipped; built pages: of the twenty logs, only/how-this-was-built/s1-scaffoldhas the review-notes heading. - CI on the PR: see the PR's checks.
What the AI got wrong and how it was caught
- The thesis commit's message says the bullet prints on the card, the deep page and the resume. It prints only on the resume. Caught when the built pages held neither wording; the message stays in the pre-launch history, and this log is the correction.
- The first version of this log and of the plan's Session 9b section cited questions by number from a plan that is not in the repository, so a reader could not resolve them. Caught by the code review; each decision is now stated in its own words.
- This log counted eighteen of nineteen log pages, written before it was itself a page with an empty heading. Caught by the code review; it is nineteen of twenty.
- The first filter matched one exact spelling, line by line. A copy of the heading quoted in a
code fence would have been removed in place of the real one, and the template's own line, a
closing
##or an indented next heading were not recognised. No log was affected. Caught by the code review; the filter now reads ATX headings as CommonMark does and skips code fences, and the test checks every log page for an empty heading, not only the files.
